Small, explicit restriction-enzyme catalogue and sequence-only cleavage geometry. Constants verified against Biopython 1.85 Bio.Restriction; see docs/restriction.md.
Structs§
- Catalogue
Source - Where the active catalogue came from.
- Enzyme
- Enzyme
Catalogue - The enzymes available to scans and digests.
- Restriction
Scan - Restriction
Site - Unsupported
Enzyme - An enzyme a source database lists but DNAgent cannot model yet.
Enums§
Constants§
- BUILTIN
- Built-in catalogue: widely used commercial Type II enzymes, hand-listed from
published recognition sequences and cut positions (scientific facts) and verified
against Biopython 1.85
Bio.Restrictionbyscripts/check_enzymes.py. REBASE itself is not redistributed (see docs/restriction.md); it can be installed locally.
Functions§
- active_
catalogue - The active catalogue: an installed one, otherwise the built-in set.
- find_
sites - Find exact sites and nominal cuts. Does not model methylation, reaction conditions, star activity, accessibility, minimum flanking DNA or digest fragments. Ambiguous input is rejected rather than reported as a misleading negative scan.
- install_
catalogue - Install the process-wide catalogue (once, before the first scan). Returns false if a catalogue was already active.
